Server is being lagging due to high number of TIME_WAIT connections

We are receiving a high number of TIME_WAIT connections which is causing our server to bog down.
We believe this is some sort of "attack" on our application.
We need some help to figure out what is causing this and a method to prevent it.
The application we are using is MYSQL and PHP based.
We have already increased TCP ports allowed, turned on TCP reuse, decreased time out wait time all the way to 15 seconds but the TIME WAIT connections still are very high (10000+)
Hopefully someone can help with this.

I have suggestion to minimize the time-wait but it differs on the server architecture that you're working on.
