In addition I'm a scraping and data reconciliation expert. I assume you still want to use M2E and I would be interested in seeing the actual scenario that create issues. If this is not the case please let me know what other solution you consider. Short of modifying the code (which I could also do but might not be advisable for upgrades and support issues later on) it might not always be possible to eliminate all of these. However what I could do for you includes scraping the data from your products and Amazon and providing you with a reconciliation tool that would allow you to identify all discrepancies easily and take actions if required.
